Many of the hacked websites are because FTP credentials were stolen from an infected computer used for FTP access to the site. Please scan and clean your local PC and change your passwords before working on the site again.
Did you “Request a Review” through Google Webmaster Tools so Google can rescan the site? If they find it “clean” they will remove the warning.

*Add the site to Google Webmaster Tools
*Verify ownership of the site
*Select the site so you can see the Dashboard for that site
*Click on [ More Details ] from the red malware warning bar
*Click on “Request a Review” and complete the form
*Wait a few hours (or a day or so) for the warning to be removed from the search results (IF the site is clean)
*Check your messages in Google Webmaster Tools for messages related to the status of your review
